Probably Episode IV (Secret of the Oracle):
It was a shareware episode that had Episode V (The Armageddon Machine) available for pay to complete the overall adventure. It's probably the best known.
Other ones you're likely to have had would Episode I (shareware for I-III) or Keen Dreams:
Keen Dreams was kind of a preview of the IV-VI engine and very weird, with evil celery and the like.
Episode VI was released in a different setup - more modern: free demo of a few levels, paid full game.

Still has some of the most immediately distinctive sound effects and music of any game short of Mario.

Commander Keen was my first exposure to the Packers (that was his helmet in the first 3 games, right?) and one-hit platforming that wasn't Sonic. Good times.
But you know what you reminded me of that I loved even more?

Yep, I played all of them. I was very upset when Apogee/ID went down the Duke Nukem/Wolfenstein road before developing the last Keen game.
They were loads of fun. I still have the Keen series/Duke Nukem/Wolfenstein 3.5" floppy somewhere. My younger brother used to wait until our parents fell asleep, then sneak down to the livingroom, smother the computer so they couldnt hear the BIOS beeps, then play Keen for hours. Eventually, we went to DN, then Wolfenstein, and beyond, but I distinctly still remember those days. I give those days credit of why I've always been a second-shift sort of person.

This childhood computer game had the best, worst, most distinctive sound effects. I can just see the dude who made the game at a mic going "Nyah Nyah Nyah Nyah Nyah!!!!!"
